This is the minimum requirement that you have to meet before you lodge your application with ASPC:

At the time you apply for this visa, you must meet all of the following requirements:
you are under 45 years of age
you have paid the correct visa application fee
you have lodged your application with the Adelaide Skilled Processing Centre (ASPC)
you meet the English Language threshold
you have obtained a positive skills assessment from the relevant assessing authority for your nominated occupation
you meet the recent work experience requirement or have met the two (2) year study requirement in the six (6) months before lodging your application.
If your application does not meet the minimum requirements, either:
you will not be considered as having made an application, and your papers and any monies paid will be returned to you
or
your application will be refused.
As for your case, I think you can write a Letter of Complaint to your case officer and DIMA and ask for re-consideration of your application. Legally you have no chance but I think the VO will advise you of the best solution to your case.
